Is there a command that you can use to manually set the Y axis?
I often rescale the Yaxis and it resets every time I run another sim.

Found the answer on the LTspice yahoo list! It is a bit of a workaround but it is easy.
When you get the plot pane formatted the way you want it to simply click
File>Save Plot settings
When you rerun simply click
Plot Settings>Reload Plot Settings
and you are formatted as before.
Now go into the Control Panel and Click on "Waveforms" and select hotkeys. Then you can designate a function to load the saved settings. I used Control L.
Now after a run, activate the plot pane (click on it) and hit two keys and you have a consistent format.
